# Running DRAGEN Enrichment for supplementary analysis

## Overview and Prerequisites

{% hint style="warning" %}
**Important:** This how-to describes a supplemental research workflow for libraries prepared with spike-in probes added to TSO 500 enrichment (for example, *MTAP* probe spike-in). DRAGEN Enrichment can be used alongside standard TSO 500 analysis to call variants in spike-in target regions.

This workflow extends the standard TSO 500 pipeline and is intended for research use.
{% endhint %}

The TSO 500 HRD pipeline is built for the core TSO 500 panel with the option for HRD probe inclusion. To analyze additional target regions captured with spike-in probes, separately run DRAGEN Enrichment on the same sequencing data.

Follow this high-level workflow and choose a data analysis option under Step 3.

1. Prepare libraries using spike-in protocol (wet lab steps are outside the scope of this software how-to).
2. Sequence the run.
3. Choose a data analysis path:
   1. Run DRAGEN TSO 500 v2.6+ analysis as normal, then use the generated FASTQs to run [DRAGEN Enrichment](/dragen-tso-500-guides/mtap-spike-in-resources/supplemental-cnv-analysis-using-dragen-enrichment.md).
   2. Run [BCL Convert](/dragen-tso-500-guides/mtap-spike-in-resources/bcl-conversion-for-supplementary-analysis.md) first, then use the output FASTQs to run both TSO 500 and [DRAGEN Enrichment](/dragen-tso-500-guides/mtap-spike-in-resources/supplemental-cnv-analysis-using-dragen-enrichment.md) analyses.

Spike-in analysis is currently available for TSO 500 Tissue. This how-to is written for general TSO 500 spike-in workflows; refer to specific add-on workflow pages (e.g., [*MTAP* spike-in](/dragen-tso-500-guides/mtap-spike-in-resources/mtap-add-on-workflow-resources.md)) for necessary resource files and other instructions.

## Querying This Documentation
If you need additional information that is not directly available in this page, you can query the documentation by asking a question.

Perform an HTTP GET request on the following URL with the `ask` and `goal` query parameters:

```
GET https://help.tso500software.illumina.com/dragen-tso-500-guides/mtap-spike-in-resources.md?ask=<question>&goal=<user_goal>
```

`ask` is the immediate question: it should be specific, self-contained, and written in natural language.
`goal` is what the user is ultimately trying to achieve, the reason they need the answer. Sharing it helps GitBook give you a better, more relevant answer. A goal is most helpful when it describes the outcome the user wants rather than restating the question. For example, with `ask=how do I create an API token`, a goal like `automate deployments from our CI pipeline` lets GitBook tailor the answer to that use case.

The response will contain a direct answer to the question and relevant excerpts and sources from the documentation.

Use this mechanism when the answer is not explicitly present in the current page, you need clarification or additional context, or you want to retrieve related documentation sections.
